The Bay Area Toll Authority committee met last Wednesday to discuss the issue. According to the Power Point presentation posted with their meeting agenda, hybrids would also pay the reduced toll available to carpools. See the linked PPT file, on slide 19:
"Eligible vehicles charged at reduced rate:
Autos meeting occupancy requirements
Motorcycles and Hybrid vehicles (with decal)"
Here's the proposed schedule for adoption and implementation of the proposed toll increase:
January 13, 2010 BATA Oversight Committee Meeting, Toll Increase Proposed Adoption and Implementation Schedule
January 27, 2010 BATA Meeting Authority action on toll increase
July 1, 2010 Toll increase is effective for 2-axle autos and carpools
July 1, 2011 Toll increase is effective for trucks Committee action on toll increase
